Systems shouldn't be complicated, it can be simple as an email invoice coming in, that's sent to a invoice online recording software, which then links directly to your accounting software.  That's an example of a complete invoice recording system.   

Sales invoices, are you confident that everything is invoiced for? 

A simple spreadsheet can record work to then be invoiced.

These are just examples, there are many ways this can work.  But whatever way needs to comply with HMRC requirements, needs to be simple and easy for you.

The accounts and tax returns really are the end result to show you what you have created from your business for that financial period.
